The only problems I've had with the analog stick are in OoT when I'm riding Epona. That's the only time I've noticed my thumb sliding off. Not an issue in Kid Icarus, or Sonic, or Mario Kart (the only 3DS games I have so far)
The D-Pad is just awful, they need to move that shit up and make it comfortable. I hate the line the frame around the bottom screen leaves on the touch screen, and the fact it doesn't close perfectly. I hate, HATE they stylus's position. I don't like how easy the back dents, nor the stupid pause and select and home buttons. I don't like the two-toned crap, I prefer one color.
Now, that's the negative things about the system itself, here's what I like. The fact you can go to your menu mid-game is awesome, the fact it connects to any wifi now makes it a lot nicer, the speakers are a step up, the graphics are better, the touch-screen is nicer and isn't as hard and scratchable, the lights for notifications are nice, and the hinge seems like a step back. Pretty sure everything I've listed has already been covered at some point, though.
Also, more and more sweet games are coming out, so, woot.

I dunno, I pretty much accepted Strange Journey as IV.
But oh well. Maybe this will take place during The Great War. The art also has an SMT1 vibe.
