I don't remember even having the option to see people chilling out in the explorers guild in story mode so idk

If you choose to transfer your stuff, nothing you transfer is overwritten.
Classic > Story = Locked Classic until you return to Classic, in exchange for helping some players to focus on the Story cast and changing the Highlander's name, if they desire.
Story > Classic = Loss of access to Kupala.
Each Star New Game does have a minor cost, as you see.
But it can help edge you towards a prestige medal if you did Story on Picnic.

Personally I was extremely annoyed that going from Story to Classic made me lose access to my favorite guildkeeper. Just me though.
