Alright I think that basically is everything for the first three strata. since I'm still running around exploring I may have miss a few points, but I think I have the majority down. Seeing as how I just got the fourth stratum I am going to put the listing of stuff on hold for a bit, want to explore the new areas first. Then I will go back and find just what exactly drops.
For the points with only two items listed, it is because I have only managed to gather those two items from that point.

Not separated by Floor, merely done by Stratum, though I can go back and do it by Floor if it's needed. All Nodes have a chance of any of the three drops, though the "1st Common" and "2nd Common" have varying percentages based on which node you go at (with a roughly 70% chance of getting the item). That said, I don't know which has which percentage, sorry. As far as I know, this only applies to the first three floors of the Stratum.
That sounds a bit confusing; for example, there's two Mine nodes on Floor 2. One of them has about a 70% chance to yield Aragonite and the other has a 70% chance to yield Amazonite.
As you progress through the Stratum, the "Rare" becomes more Common.
Think that covers it all.
