I have a rather interesting thing to point out.
When mentioning the pact, the forest girl says that the humans were to stay in the "sealed world" or something to that extent.
Could it be that Etria is in a separate world? It would explain the sheer enormity of the labyrinth quite well...By the way, who ARE the forest people, exactly? I know it says they evolved differently, and that there was a war between the races at some point, but it doesn't explain if the war came before or after the activation of the Yggdrasil project...
Plus, taking into account the floating castle in the sequel...ancient human-made, I'm guessing? How is it that a chemical agent created by a scientist does all this? If it takes antimatter or nanotechnology into the mix, then it could be more plausible...
Oh, the riddles presented by this game will probably be keeping me up tonight. That's not to say that I don't love a good mystery, though!

i was wondering,, what about all the bosses.... i mean? why to have one boss in each final part of the stratum,,, because they weren't there by chance, and why they make you kill them.????.....
and if we say that the chief did knew about primevil, why he put a lot of safety to pretect primevil..... or lets say he didn't know,, why primevil so protected..... he is in the bottom of hell, it's on the bottom of the place where everymoster is extremely strong,,,, and to enter the the chamber of prmevil you need fisrt to kill the wyrm,, the fire dragon,,, and if you want the drake and the dragon,, but before the primevil chamber there is a clone of the drake, wyrm and the dragon beore the chamber.... and then is the last boss, the "HEART OF THE Labyrinth".. my question to all that crap is,, why primevil so protected......? and if the chief didn't put all those mosters to protect it,, who did?.....

About the Chieftain and primevil:
I, for one do not believe that he knew about it or the 6th stratum's existence.
However, this is debatable, as my only proof for my standing is:
1) He never mentions anything regarding the abomination that is Primevil, or the 6th stratum in general.
2) The title of B26F is "Beyond the Gods' sight" (or something like that), assuming that the Cheiftain is considered a "god", B26F's title could possibly indicate that he had not discovered it.
3) Also, Primevil's description in the bestiary may also shed some light onto the topic.
Again, this just my opinion, and therefore, speculation.
