The music is looping properly, the drumbeats are functioning as intended (greatly improving the quality) and the sound channels have been fixed so that the EXP triangles do not molest your ears while they bounce. Also a few graphical fixes with the map not shrouding the whole screen and typos being ironed out.

I know, right?
But still:
- Snes version: Better Graphics
- Gen/MD version: Better Music
It comes down to whether you want eye candy or catchy BGM.
The controls are roughly the same :V
In both versions, Ripley still rapes face as one of the most badass female protags ever
In the Michael Jackson: Moonwalker game, you save little girls.
However, in Alien 3, you save restrained grown Men, lol.

The only Genesis/SNES multiplatform game where I preferred the SNES music was TMNT IV: Turtles in Time.
The SNES music in Battletoads/Double Dragon was actually on par with the Genesis music, but I prefer the latter.
The SNES version of Ys: III had horrid music compared to the PC-98/Genesis/TurboGrafx CD versions.
Thunder Spirit's music was rather mediocre compared to Thunder Force AC and Thunder Force III.
Sega's YM2612 FM synthesis chip just sounds better (most of the time), IMHO.
