@ Trifkin - Start from the original, larger size image. Select by color the white background. Be sure to add any white spots surrounded by actual image parts. Then grow the selection by one pixel so it overlaps a tiny bit with the black outlines. Then use color to alpha (white) on the selection. That should make the pure white completely transparent, and the black to white gradient that you captured with the one-pixel grow should have a nice 100%-0% opacity gradient now. After that continue with your usual editing.
Also, a trick to keep small lines (anime-style mouths for example) visible in the end result is to do the down-scaling in smaller increments instead of all at once.
