Recommendations:
Super Metroid
Metroid: Zero Mission
Metroid Fusion
Though Metroid Fusion was my favourite, it's a bit hard. Especially a few of the bosses. Zero Mission is the best of the three for learning the story and Super Metroid is what most consider the best of the series for its gameplay.

Metroid Prime was my first and favoite Metroid game. It's fun, it has good music and a good atmosphere, and its gameplay is well-balanced. I'd recommend that one for starters. That said, I only think they're okay, not great.
I kind of found Super Metroid incredibly boring. I know its considered a masterpiece of sorts, and I recognize its influence on Prime, but I can't for the life of me figure out why people think it's so great. Hmph.
Oh, and Hunters is by far the worst of the bunch. Stay far away.

I don't consider the Prime series to be Metroid games since they feel nothing like the others. :[
Didn't enjoy any of the Prime games.

I refer not to aesthetics. A sidescroller is entirely different from a dynamic environment. If you keep running forward and shooting in a sidescroller, you will probably hit something. If it's a 3d enviroment, that won't work at all.
While Metroid Prime has its own style of bosses and puzzles, they feel nothing like the classic puzzles at all. What would Kraid be if Samus had lame targetting autoaim? On that subject, the whole scanning visor system is only slow and tedious. Metroid is a game of exterminating hostile lifeforms, not studying them. Then the puzzles. Oh how they RUINED them. I won't even begin with how cumbersome and effortlessly designed the Prime morphball puzzles are. The morph ball isn't supposed to have realistic physics; that just creates annoyance. One of the defining feature of the sidescrollers, the Speed Booster and Shinespark technique, are no where to be found. When I think about the funnest moments, I think of all challenging Shinespark puzzles and bosses that took precision to attack.
The music, I'm indifferent. All of the Metroid games have some nice stuff though Metroid Prime definitely improved some of my favourite songs. Especially the theme, which is a remake of the previously dull . There are a few nice new creations though I shudder at what they did to the Ridley theme. It burns my ears and my memories. :[
The only gameplay element I liked is the ability to dodge stuff however the old Metroid games have methods of evasion that aren't possible in the Prime series anyways. I'm not saying Metroid Prime is a bad game, I just don't like it and it definitely feels nothing like the sidescrollers at all. Legend of Zelda post Ocarina of Time is a fine example of keeping the same feeling, maybe 'coz going from an overhead environment to a full 3d perspective isn't as drastic as a side scroller to a first person perspective. That and the bosses and puzzles in the Legend of Zelda series have kept their same charm where as the idea of attributing Metroid Prime puzzles and bosses (with a few sparse expections) is grotesque.
