I don't get Ballista/Zodiac. I really don't. I see it often and it just confuses me, honestly. But that's neither here nor there I suppose.
...anyway, Phalanx/Shinobi or, at least for other RPing reasons, Phalanx/Monk works. Pirate/Shogun to go with a Shogun/Pirate is also doable as it gives Ikkitousen with Dual Wield + Self-Taught Swordplay.
I'd make the argument for eventual front-row Ballista so they can use Rear Mortar Bombardment when, presumably, not using the elemental barrages. Let's the Shogun/Pirate dual-wield guns in the back-row (or the Pirate using Ikkitousen tucked safely in the back but I honestly vastly prefer the Rapier skillset).
Edit: As for party difficulties, it's honestly probably one of the more well-rounded parties possible. Phalanx/Shinobi + Monk/Princess | Princess/Monk + Shogun/Pirate + X/Shogun + Y/Z is basically what will probably be EO3's cookie-cutter party.
...if only because Android and Beast King kind of sucking and Phalanx/Shinobi being so good that it makes Shinobi/Zodiac + Zodiac for double free Meteors kind of irrelevant. And Farmer's just kind of being ... well ... farmers.

I just like the idea of a Ballista/Zodiac, and I prefer the portrait sets for Ballista over the ones for Zodiac. Silly reason, yes, but I'll stand by it. ^_^
Though I plan on making my Shogun/Pirate and Pirate/Shogun into swordspeople, the front-row Ballista with gun dual-wielder in the back idea sounds neat. Out of curiosity, what skill investments and how many points in those skills would I need to optimize that kind of setup?

That story is a hell of a lot better than mine... I love it!
And the blue haired prince, the older one, is the coolest looking of that class. He and the gladiator in my avatar are going in my party for sure.
Edit: and if the farmer class wasn't useless, my new avatar would be in my guild too. -__-

Pirate/Shogun (or is there anything better?)
Shinobi/Zodiac
Zodiac/Warrior (Alright, I'm going the Meteor route, then)

I'm sitting here trying to form my siggy for my EO3 party. ... Can someone tell me divide the classes for me in front row, back row, either row terms?

It's kind of hard to say since sub-classing lets you blur the lines ... but just the base-classes:
Front-Row:
Prince(ss)
Warrior
Monk
Shogun
Android
Back-Row:
Zodiac (Caster etc.)
Beast King (if only due to being a caster primarily, not a melee; they work in either row though)
Either:
Pirate
Phalanx
Shinobi (with Smokescreen)
Ballista (Rear Mortar Bombardment works better in the front so they get the either nod)
Farmer
