You don't get the true ending. Not like that's a bad thing, since you get route-specific items that unlock the best armor for the [hide]Android[/hide] and [hide]Shogun[/hide].
And there's always the New Game+, which is pretty much starting the game over with just about everything intact, barring various story-related things.

I have to stop reading spoiler tags, cause I see what I did wrong in certain ways, so now I feel like restarting to get it "right"

Well, the "bad" endings (or at least the one I got) are more bittersweet than anything else.

so ah, i'm gonna put this in spoil tags then.
So it sounds like you end up killing the deep city's king. Is there a way to not kill him? Cause I like him. He seems nicer then the senatus.
4th stratum boss spoilers
Well I'm fighting Kirin. He doesn't seem to hard other than Retribution (Divine Wrath is bad too but that's not a big deal). At first it does pathetic damage but later on it suddenly does a ton of damage to my party. Anyone know how that move exactly works or know which turns he uses it on (So I can Antifire my way past it >_>)
EDIT: Looks like he uses it every 5th turn. Well now the battle should be rather easy. I would still like to know what it exactly does though... other than fire damage >_>
Is there any way to improve the healing speed of a Monk? It seems like they always move after the enemy, which can be irritating at times.
