Does Sarutobi only protect the character who uses it, or does it nullify the attack for everyone? I'm suspecting the former, but it'd pay to check...

Just the character; we'd have a few more /Ninja broken-ness if it wasn't.

I figured as much. Still, you could rig up a Bunshin/Sarutobi/Keburi no Sue/Royal Veil combo with a Prince subclass. Or Bunshin/Sarutobi/Otori/Keburi no Sue combo for the ultimate physical tank.
Actually, Ninjas kick ass with almost any class, given enough points in Keburi no Sue.

Level 30:
Prince(ss): 25
Ninja: 29
Monk: 34
Zodiac: 37
Level 70:
Prince(ss): 51
Ninja: 56
Monk: 67
Zodiac: 71
Level 99:
Prince(ss): 65
Ninja: 71
Monk: 84
Zodiac: 89
And relevant formulas:
Healing:
A = TEC - (Level * .63 + 5.28)
...If A≦-15, then B=1
...If -15<A<15, then B = sin(A/10) + 2
...If 15≦A, then B = 3
Amount Healed = [B * TEC * Skill%]
Spell Damage: (4*TEC - dDEF) * sqrt(aTEC/dTEC)
Basically, the difference for Prince(ss) and Ninja is more noticeable (...that just sounds odd) for Healing and ~20 base damage difference for spell damage.
If we want to get in to exacts,
Healing:
Level 30:
Prince(ss) ~= [2.09 * 25 * Skill%] ~= 52.25 * Skill%
Ninja ~= [2.47 * 29 * Skill%] ~= 71.63 % Skill%
Level 70:
Prince(ss) ~= [2.16 * 51 * Skill%] ~= 110.16 * Skill%
Ninja ~= [2.61 * 56 * Skill] ~= 146.16 * Skill%
Level 99:
Prince(ss) ~= [1.74 * 65 * Skill%] ~= 113.1 * Skill%
Ninja ~= [2.32 * 71 * Skill%] ~= 164.01 * Skill%
And ... Damage calculations require a target but it's pretty easy to ballpark by looking at it. It's just four times their TEC difference that then gets multiplied by everything else so, ultimately, it matters more than it appears (i.e., with enough multipliers, a base difference of 20 damage can ultimately be ~200 damage per hit for Meteor).
Well, umm...if thats the case then having a ninja as the main class is more just for Kebuir no Sue over another class skill?

Depends on what, really; Ninja has better TEC than a Prince(ss) so they actually have better healing there for Protect Order. Plus, Keburi no Sue is better than Royal Lineage anyway, barring low-rank buffs for restoring TP (much like Trickster on Buccaneers).
For Zodiac or Monk, Ninja main is for Keburi no Sue mostly. And, barring Dark Ether spam, just flat out worse than Monk/Ninja or Zodiac/Ninja.

Ok, thank you Scy. I suppose that If i wanted a concentrated healing/buffing princess or a dark ether+decent regular attack zodiac then I would want Ninja as the main class. If I did those, would it be better to use books or just stick with the ninja's knife?

Knife has a Speed boost. Books do nothing noteworthy, barring the ones with a bunch of Status effect forges I suppose. Though, even those are pretty terrible since the effect chance is so low.
